The Quran says clearly in Surah An-Nisa that the people thought they killed Jesus, but they did not actually crucify or kill him. Instead, Allah made it appear so, not a flat-out lie or deception in the bad sense like this is about protecting Isa (Jesus) from a brutal death and making sure the prophecy and plan stay intact.
The prophecy is about Isa's survival, divine rescue, and eventual return before the Day of Judgment.
